It counts against your overall reputation, but overall reputation is no longer used to calculate demand.

Each class has its own reputation and your average reputation in each class is what affects demand. So not having a business or first class in an IFS if that IFS is used on an all-economy aircraft will not affect demand for economy class.

But will it affect my overall first or business class reputation, thus reducing demand on other flights which offer first/business with a different IFS config?
