The issue is, right now you cannot schedule two routes at the same time for a given aircraft - even if the flights do not overlap with each other. That's one thing on my list to change in the future. So for example if you combined the morning flights and afternoon flights into one single route, it would work.
Yeah, the route scheduling is still something I want to improve. For example one thing on my list to try and achieve is auto-fill the departure times to match the "ready at" times on the route configuration screen. Once I enable support for multiple routes being assigned to a single aircraft, I'll need to somehow show what is already scheduled for that aircraft as well.
And just as an FYI connecting pax do not exist yet, but are planned for the future.
