As for my other flights, I think that one is on me. I forgot to check where my planes were before I deleted my routes and noticed that they were not at the starting airports. The planes that have already made it back to their start points seem to be scheduled as planned, so I'll have to wait until the morning to check on the others.
I see why this is happening now. The return trip (HND-YYZ) is delayed so much that it should be adding two additional days. However the game isn't set up to handle that, so it only adds the 1 day. I'm trying to fix that now. I noticed, if I change the departure at YYZ so that the route departs today rather than tomorrow, it all works fine. (it's currently 12:47pm at YYZ, so if I change the departure to 13:00, it schedules correctly. But if I leave the departure at 08:00, the game messes up when calculating the additional day)

So... the issue was not that the game was scheduling flights incorrectly. It was actually scheduling them just fine. The issue was the the ETA displayed on the active flights page was not correct. I've fixed that now. See my re-creation of your flight:
