Revamped Routes System

Yes, those planes fly 2 routes, 3501 (YYZ - HND) & 3502 (HND - YYZ) with PA8701 is one route, 3503 (YYZ - HND) & 3504 (HND - YYZ) with PA4702 is the second.  I deactivated, cancelled, and reactivated those flights, and it is still showing up in the scheduled flights as landing in HND then back at YYZ 2 hours later for both routes.  I looked at some of my other long haul flights and haven't seen anything similar with them.  Another thing I thought was odd with the flights was that the first one doesn't land for about another 44 hours, do it doesn't look like it is even taking off tomorrow, which would go along with your issue with scheduling, thinking that the plane is already occupied tomorrow.

As for my other flights, I think that one is on me.  I forgot to check where my planes were before I deleted my routes and noticed that they were not at the starting airports.  The planes that have already made it back to their start points seem to be scheduled as planned, so I'll have to wait until the morning to check on the others.

I see why this is happening now. The return trip (HND-YYZ) is delayed so much that it should be adding two additional days. However the game isn't set up to handle that, so it only adds the 1 day. I'm trying to fix that now. I noticed, if I change the departure at YYZ so that the route departs today rather than tomorrow, it all works fine. (it's currently 12:47pm at YYZ, so if I change the departure to 13:00, it schedules correctly. But if I leave the departure at 08:00, the game messes up when calculating the additional day)

So... the issue was not that the game was scheduling flights incorrectly. It was actually scheduling them just fine. The issue was the the ETA displayed on the active flights page was not correct. I've fixed that now. See my re-creation of your flight:

Think i am seeing the same issue as airlinemanage. I have a route set up to fly MAN-BCN-MAN-OSL-MAN-CPH-MAN. How ever the only legs being schuduled are MAN-BCN, OSL-MAN, MAN-CPH -MAN. The outbound to OSL and inbound from BCN to MAN are skipped
