Flight numbers should be working correctly. Keep in mind if a flight has already been scheduled and you create a flight number (or change it) that change will not be put into effect until the flight gets scheduled again.
Where exactly is the time wrong? Check your account (About -> My Account) and check that timezone and DST options are set correctly.
