Okay so this is fixed now, if you attempt to schedule a route without having a gate at one of the stops it will display an error and the route will not be scheduled.
Having routes only run halfway through could potentially mess up some things such as gate utilization status not syncing correctly, or aircraft status not updating, so it's best just to not schedule the route unless you actually have the gates.
One exception is if you do not have a gate at the initial origin airport, the route will still work as that won't cause any issues in the back-end. So for example if the route is IAH-BWI-JFK, and you do not have any gates at IAH, the route will still work.
