I wanted to stop all short haul flights until I worked out the price to earn a profit, so i de-activated them all ast night, only to find that they all still flew this morning, any ideas on how to cancel a route withot closing the route down totally

Cancel the route (the red No symbol), and the plane will complete its current flight further flights will not fly. It won't delete the flight. If the flights already started, it will complete the leg, you might have to quick fly it back to where you want it. If the flight has not flown (eg. scheduled for the next morning) the cancel function will cancel those flights.
